Only one same bonus skill out of all will be in effect at any one time.

Skill Slot: A learned bonus skill takes up a skill slot.
How many skill slots a pet may have is determined by the type of the pet cannot be expanded.

Skill slots have 3 conditions: Unused, used, locked.

Pet with unused skill slot have a chance to receive a random Bonus Skill after defeating a powerful foe. This skill will not replace existing skill.

Unlock Skill Slots: Pets have chance to unlock skill slot after defeating a powerful foe.
Playing Tribal behemoth ground can unlock up to sixth skill slot.
Tome Stones can also be  used to unlock skill slots sooner.

Learning Skills: Pets can master a bonus skill by learning a skill tome, which has a chance to replace an original skill.

Forgetting Skills: If you're not satisfied with a bonus skill, you can spend 1000 gold for the pet to erase it. The skill slot becomes unused. There is no limit to how many times you can forget skills.

Locking Skills: You can spend impression nuts to lock a bonus skill, so it won't be replaced by newly learned skill. When  a pet unlocks the 8th slot, up to 2 skills can be locked.
Otherwise, it's 1.
